Well, I certainly wish they had, but -- again -- with their decentralised operation and cell structure, combined with the attackers' mobility, there's little assurance that a Special Agent John O'Neill _not_ encumbered by an understandably annoyed ambassador could have done so, whether he had 50, 150, or 1,000 Feds to wander aroud Yemen with, poking into things.
Remember, as well, that FBI did a really good job of mopping up everyone involved in the 1993 attack, yet there were plenty more to carry out the Cole attack in 2000 and the NYC and Washington attacks in 2001. Ask yourself: Is this because FBI didn't do a good job in 1993? No, it isn't. It's because the organisation they were after wasn't so much an organisation as a franchise, and it was pretty much a new crew with little connection to the old one.
As to OBL personally, he was wealthy and connected, so I greatly doubt that he stuck around Yemen after October 12, 2000 at all. In fact, is there any reason to think he had _ever_ been there during the attack at all? Online sources suggest he'd been operating the various capers (embassy attacks, USS Cole) remotely from Afghanistan.
Do you have any reason to think he was just hanging out in a cafe in Sana'a, waiting to be arrested? I rather think not. I suspect that the people eventually arrested and imprisoned (for a while) in Yemen were just some midlevel shmos and low-level shleps, if you'll pardon the metaphor.
