As you suggest, the ferry systems in San Francisco Bay (not just those
reaching San Francisco itself) carry few people and are too expensive,
and this is typical of what happens with such systems generally.
I would think the best alternative for NYC would be a major expansion /
revamp of the subway system. This project would not be as pretty as
ferries, and (more to the immediate point) probably would extend over a
few years, risking a different administration getting the political
benefits.
For the Bay Area, what is truly needed is good regional light rail.
Unfortunately, instead it has the BART system, which honestly has been
such a planning, operational, and financial disaster that it needs to be
scrapped and rebuilt from scratch before it will work well.
