xdg-open is such crap. Calibre would be a great deal bettwer without the DE dependencies, e.g., it assumes there's an automounter running, too.
You might be able to end-run your problem in Calibre, Preference, Behavior. Should be a set of checkboxes for file types to open using the _internal_ file viewer, vs. not. xdg-open appears to be the lazy-ass DE software wrapper interface to call external viewers. E.g., on the xfce4 DE (by far the least buggy of the big three, in my experience), xdg-open calls xfce4's exo-open, which in turn calls the actual viewer such as evince, xpdf, etc.

I'm betting you're trying to make this work inside some stinking pile of GNOME, right?
