xdg-open is such crap. Calibre would be a great deal bettwer without

You might be able to end-run your problem in Calibre, Preference,
Behavior. Should be a set of checkboxes for file types to open using
the _internal_ file viewer, vs. not. xdg-open appears to be the
lazy-ass DE software wrapper interface to call external viewers.
E.g., on the xfce4 DE (by far the least buggy of the big three, in my
experience), xdg-open calls xfce4's exo-open, which in turn calls the
actual viewer such as evince, xpdf, etc.
And where do all of the most crappy, miserable, failure-prone software
tools come from? Yes! Got it in one! Freedesktop.org.
