That's actually easy to answer. On the windows OS everything works as a single process without kernel specific file permisions on any of the systems foundation libraries. So when you start a new program in Windows, becomes a thread of the core OS, and the installation of any software allows and requires often, the alteration of core Windows DLL's.
So while GNU Systems might not be inpenatrable, they sure as hell seem like it when compared to Microsoft software.
